Now, I'm using Uno here, so this might work a little differently but I've noticed that when I first get Uno to open a specific audio file from a song, it will create a MDD file right there in the same audio folder. So when you do a Save or a Save As in melodyne and the save dialogue comes up, then you'll see a version of the Finder asking you where to save your Melodyne files. Ok, I think I get the part about saving the melodyne files with your project. Or maybe I'm answering a question you didn't actually ask!
